The joke is based on Norse mythology, and while Marvel has used some of the mythological stories in their comics, this one has not (for some reason :D) been featured, at least not that I know.
Anyway, since this question has come up several times, here is a short summary of the story about Loki and the Horse:
The Aesir need to rebuild the walls of Asgard, and a builder appears who promises to do the task in exchange for the goddess Freyja. Freyja is promised to the builder if he manages to get the wall ready before summer. The builder agrees, but asks to be allowed to get help from his stallion Svadilfari. The Aesir are dubious, but Loki convinces them that this is a good idea.
As the builder begins his work, it dawns on the Aesir that Svadilfari, the builders stallion, is very strong, and that there is no way he and Svadilfari will not be able to finish rebuilding the walls of the city before summer. The Aesir get angry and accuse Loki of a miscalculation, and Loki comes up with another plan - he disguises himself as a horse, a beautiful mare, and distracts the stallion Svadilfari from his work. The builder loses the bet, Freyja is saved from a forced marriage, and all is well in the world. And Loki, in his mare from, is carrying the child/foal of Svadilfari and thus gives birth to Sleipnir, the eight legged horse, Loki’s child and Odin’s steed.
So. Whether Loki’s fondness for horses was a necessity dictated by the needs of the situation or more of the “I DO WHAT I WANT, THOR” -sort, I do not know.

TL;DR: The “Loki is a horse-lover” -joke is not exactly a thing of any Marvel comics or movie storyline, but is based on a story in Norse mythology. A story in which Loki disguises himself as a horse, gets knocked up and gives birth to an eight legged horse named Sleipnir.
(Norse mythos has all dem kinks.)
